When it comes to 1 there's several questions. Firstly why do the aspects have different sets of endings - why not? It's just redundancy and as we all know languages like redundancy, particularly in inflection. As for where they came from... that's basically the same as "where did PIE come from?...

Well, you could enact some such similar changes in your own IE-conlang, and indeed some of those may occur in a daughter language of this, however there is no reason these changes must or should take place at this stage at this time and place, and as this is an older IE language like Greek or Latin ...

Cheyenne also: the /ʃ/ vs. /x/ and also the devoiced vowels are both allophonic, but they mark them in the orthography.

Is it attested to use conjugated verb to express genitive relationship. In my conlang Asent'o, alienable possession uses a transitive adjective that is conjugated for its possessor and possessee. I think there may be the odd language with a specific malefactive affix, but I think most that have them tend to subsume them under the benefactive. Also have you worked out what your verb template is yet? Caus that's gonna affect how your applicatives work, because if it's anything like Athabaskan ...
